Until we see the whole book I think we are speculating a little here. If 
I were writing this into the system I would have each religion having 
the means to obtain runes relevant to their god through 
ceremonies/quests/challenges. A bit like the old RQ Spell Teaching but 
reworked to be a quest for a lost fragment of the god or perhaps a 
challenge of worthiness versus a daimon of the religion. If the learning 
of rune magic is completely detached from religion then I would agree 
with you that something has been lost but we would need to see the 
chapter on religions to know if that has happened.

So the adventures and "kill people to take their magic" would be to get 
hold of exotic or unusual magics, not those taught by the cult. Of 
course "kill people and take their stuff" was always part of RQ as we 
played it.
